How many miles does it have? Is it the stock clutch/pressure plate?

One thing that could cause a vibration is a warped flywheel, but you couldn't tell for sure unless you pulled the transmission.

If you burn the clutch the face becomes uneven and can engage with a slight vibration. As you drive more the wear on the clutch will even out and the vibration goes away. You do something to burn it a little unevenly again and the vibration comes back. Basically your clutch and flywheel aren't meeting 100% evenly because of uneven wear.

You could also have a misaligned clutch or a warped flywheel or basically anything that causes the clutch to not engage flush with the flywheel. The uneven wear is more likely given that it comes and goes. Do you drive like a crazy man?
