Is all of your routine maintenance up to date?

Subaru maintenance schedules and new car break-in period- 2000 through 2009, links for 2010, 2011...

Spark plugs, fluids, filters, and whatnot?

i just drove the car to try to listen for the knocking noise and its more of a boggy noise that could be considered as a knock but it only happened in first gear at 3k.

^This

Get all this stuff done to rule out. Get the ECU read for codes, even if one isn't showing (they are stored sometimes).

You didn't hear anything on the test drive ? And JUST 1st gear at 3K ? Do you have anything to monitor the car with ?

No wonder it spun a rod bearing, shifting at 25,000 rpms isn't helping....lol

Man you need to call up the record books, thats some amazing engine work to get a H-4 to spin that high.
