Up pipe and headers.

What is a good up pipe that wont throw CEL and what is a good set of headers??

Just get an STI up pipe or 06/07 WRX one as they are both catless. And why do you want/need headers? There are a coupe different types.

Any up-pipe is going to cause a CEL from eliminating the cat.

I didn't say the cel can't be eliminated. I think you mean EGT probe. Yes, not having it in use will throw a cel. Also, some cat-less up-pipes DO come with the egt bung and if one decides to use their egt sensor without the cat, it will throw an exhaust gas temperature circuit malfunction code.

Would my stock up pipe be a bad choice to keep on my car if i Stage 3 it. and if i change headers will it throw emission codes or would i need to?

Well regardless, even a stock 02-05 wrx can benefit from running a cat-less up-pipe due to safety issues regarding the catalytic converter, like Man Show said. Btw, what is your idea of going stage 3?
