On the old 02 Wagon, I flashed it and there was a good initial feeling in the butt dyno, but it did seem to get better and better as the night progressed. I would second that the ECU needs to learn and adjust, but I dont think that it was 200 miles. Different ECU's might just react differently to the new mapping. This might be caused by the state that the ECU was running in before the flash, i.e. if you had put bad gas in it before and it was operating in a less than optimum state, or "safe mode," then I could see how swapping your map and essentially resetting the ECU could have a big instant change.
